Aside from the fact that your support for the team bothers them not a bit, I am going to suggest that this was thoroughly investigated and the team and league has concluded that he is guilty as fuck. Otherwise, the message would be "We are concerned at certain allegations levelled against RA and are awaiting judicial resolution of these before deciding the Blue Jays Organization's response."
Because Jays can't throw RA off the bus and then invite him back on if the allegations are groundless or unproven. Neither can the league. And all this is Entertainment Biz Public Relations Survival 101 and not complicated at all. So they are pretty damn fucking sure that he did it.
I have heard 3rd hand gossip from an "insider" that - whatever it is - was absolutely fucking vile and puts RA completely over the line from being connected any further w the franchise. But it was left vague and I am still guessing what combination of rape, harassment, violence, stalking, threatening it could / could not be.

As mandrill stated, the evidence must be pretty damning to say 'We're done, and we're stripping you of any honours we have bestowed upon you (ie. Level of Excellence, having a HoF banner flying in the stadium).'
Those are privileges, not rights.
Major League Baseball also would've taken a hard look at the evidence to reach a conclusion that it is best to walk away from Mr. Alomar.
From Wilner's column yesterday, Alomar is the 6th individual in the last 25 years to be placed on the 'Ineligible List'.
