Oh yeah, Battle Angel Alita!!!
Battle Angel is an awesome series.
Though I would still rank Nausicaa of the Valley of Wind better than Battle Angel. Akira would be tied with Nausicaa and I would rank Crying Freeman somewhat below them (though still a very good read).

Second: Blade of the Immortal / Hiroaki Samura

Fourth: Ghost in the Shell / Masamune Shirow
Fifth: Battle Angel Alita / Yukito Kishiro
Sixth: Gunsmith Cats / Kenichi Sonoda
Seventh: Crying Freeman / Kazuo Koike & Ryoichi Ikegami
Eighth: Dominion / Masamune Shirow
Ninth: Outlanders / Johji Manabe
Tenth: Grey / Yoshihisa Tagami
A special shout out goes to Usagi Yojimbo (Rabbit Bodyguard) by Stan Sakai which is not an actual Japanese Manga but is good enough to be ranked with the best of them. The story of a rabbit ronin that travels through Tokugawa Japan (1600's) to find the Way of the Warrior. Part comic, part Japanese samurai tale and part history lesson; Usagi Yojimbo is all entertaining. Good read for kids and adults.
