What show did a crossover with X-Files?
Lots of shows did on one level or another.

Strange Luck (which I liked but no one else did and was canceled) had its final episode where the main character's brother told "Chance" (the main character) that if anything bad happened to him (the brother) then he should contact an FBI agent he knew who would believe him -- Fox Mulder.

COPS did a famously funny crossover but I guess that was actually on the Xfiles so it doesn't count. Same with the Homicide one, then.
Mulder shows up on the Lone Gunmen so that counts.

But of course, the biggest is the secret crossover no one can admit to...
REBOOT!
