He was not protesting. He was covering the event as a journalist. Trump hates the 1st Amendment.
Agreed, but they're trying to nail him with the Civil Rights law. Basically, Trump is trying to chill dissent or negative coverage against his regime. I've been thinking about this, and Trump and his cronies in the White House seem to think they can use force to make people fall in line. But, when they push back, they tend to fold like a cheap suit. Look at how they are backing down in Minnesota. These cases against (shocking) two black journalists will likely be dismissed or see them get acquitted. And it is telling that the DOJ had to get the charges filed after failing to find a judge who would sign them. They needed a Grand Jury...

Are Grand Juries no longer valid?
Judges have different opinions on the same matters and can feel the pressure of local politics.

I think Lemon was conducting himself performatively. He is certainly an advocacy journalist. To a degree, the DOJ is responding in kind. Part of me wants Lemon to have his hands slapped. Part of me wants the DOJ to just drop their charges on Lemon.

The new journalism leads to a world where anyone who has a phone camera can declare freedom of the press.

A famous lawyer once said a prosecutor can get a grand jury to indict a ham sandwich. The burden of proof is painfully low and nobody can poke holes in their evidence (or lack thereof). A judge has a higher threshold, and when rejected, they went to plan b.

Lemon was certainly acting in the role of a journalist. And, the odds he is convicted are pretty slim. In fact, there is a good chance that the charges will be tossed (or dropped) before it gets to far. But, the goal of Trump's DOJ is to intimidate journalists so they don't document the abuses or say mean things about him. That's Trump's go-to move. Sue or threaten media outlets. Sadly, ABC and CBS pussied out and paid the man $$$...mostly to grease the wheels of corporate takeovers. The odds that Trump won those cases was ridiculously low.

As for the new journalism, I guess if we're to believe activists like Nick Shirley are journalists, then anyone can be. But, the US first amendment gives a lot of power to the people to ensure they can say or record whatever they want.

Or maybe the Trump administration was just rightfully outraged that demonstrators would violate the sanctity of a religious service and be encouraged to do so by the media attention that Lemon's participation guaranteed.

Shouldn't everyone be outraged by what the protesters, and Lemon, did, regardless of what charges end up sticking?

At 47:00 minutes you can clearly see a church pastor (white striped t-shirt and goatee) demand protestors (this includes Don Lemon) leave the building.
They ignore the demand and keep protesting, and Lemon continues filming.
At the 51st to 53rd minute Don Lemon is asked to leave again by the head pastor.
He ignores the request and keeps filming for a few more minutes.

This is a clear violation of the FACE act.
