I do not know why dogs stink, but here is a skunk stink remover that should remove dog stink.

Hydrogen Peroxide, Baking Soda, and a little liquid dishwashing soap. It's about a mixture of two small bottles of Hydrogen Peroxide, One half typical small box of Baking Soda, and one tablespoon of dishwashing soap.

Something about your dog's diet.
My Shep doesn't smell at all. I had a shep who always had a hint of cedar, but never had cedar bedding.

Most dogs that stink have a shit stink, urine stink, bad breath stink or wet dog stink. The first three stinks emanate from a orifice.

With thanks from Monty Python...

Man 1: My dog has no nose.
Man 2: How does he smell?
Man 1: Terrible!

Your dog smells like a dog, what's the problem?

We need more info. You mentioned you gave your dog a bath, what did you use for shampoo?
What kind of smell is it? My hounds smell like a stable which is fine by me.

If your dog has bad breath, well y'know its a dog. Your gs may bite you if you try to brush its teeth.

Do the ears smell like "infection'? If they do see your vet.

Is the smell a "ripe organic" smell? Maybe your dog needs its anal glands expressed, again see you vet or do a google search and do it yourself. You will need rubber gloves!

One more thing about shephard's, they do shed a lot. Go to the pet store and buy the appropriate brush.

Let us know how you're doing.

Usually they are more stinky, in winter time. My Fila and my English Mastiff were stinky in winter, because their skin make more fat and thick tallow, against the cold, but those things are oxidated very easily in a warm house. It's genetic and better if you don't use shampoo every week. Clean and wash their rugs every week is a very good idea.

I'm more concerned about their tongues. They touch all kinds of disgusting things with their tongues and then they try to lick my face with the same tongue.

I have had to use this twice since my pooch was sprayed by a skunk twice, and although it removed 95% of the smell I can still smell skunk if I stick my nose in her fur. (yes I know, don't stick your nose in her fur and problem solved) But, anyone know how long this stink takes to wear off naturally? its been about 6 weeks since she was last sprayed.

OR as I once said to my dog as he was licking a family member's face..... "Dude are you gonna lick your ass with that tongue after licking his face?"

That's why you shouldn't keep animals inside your house, you dirty bastard. They're dirty and they stink. How can any pet owner (besides owning fish) be considered hygenic?
