I had an agency/independent incall regular until recently. I much enjoyed our meetings but more than 50% of the time she came more than one hour late. I would text "I am leaving" and then would leave. She promised to get her punctuality under control but could not.

As a solution I offered to host. She asked if she could keep the room for the remainder of the day and evening. I agreed. I suggested a rate reduction to take into account that I was paying both for the room and for her time. She became infuriated, no longer responds to my inquiries and I have not seen her again. Did I handle this properly?

Didn't you already post this?

I see where it was quoted before, but when I clicked on it, your post had been deleted.

Having her come to you as an outcall on its own doesn't open the door for the discount ask as often outcalls can be more as they will add cost of transportation(taxi, uber, gas, etc), but the second she asked to keep the room after your appointment is was not only appropriate but in my mind expected and should have been offered to you without asking. Asking to keep the room was not a small ask, her response was entirely inappropriate.
That being said, I wouldn't allow someone to use a room in my name on my credit card unless they were a close friend or family member.

You're effectively tacking on several hundred dollars to your rate with her by acquiring the room, and by allowing her to use it for other clients you are SAVING her that amount of money. I think a rate reduction is absolutely justified and, honestly, she really should have offered when she inquired about keeping the room.

However, there is no way in Hell I'd ever allow an escort to use a hotel room in my name for seeing other clients. Way too much risk for me!
