Captain America?
No. Nine issues of Tales of Suspense in 1965 featured Captain America in a World War II setting, (about 90 pages, since half of each issue was an Iron Man story), but these are excluded under the "brief flash backs or origin stories set in the past" provision.

Wonder Woman?
No, the 'Silver Age' Wonder Woman did not have a second comic with an ongoing storyline that took place in the past.

Hints: One of the character's ongoing adventures took place in the past, present and future. He was younger is the series set in the future than he was in the series set in the present.

The other wore a costume in one series, and a uniform in the other.

I peeked at Wikipedia for the answer, so I disqualify myself from this one. I didn't know that Ralph Bakshi was involved in seasons 2 and 3. I do remember that the budget was severely reduced on the last season; about half of every episode was the same animation loop of Spidey swinging through the sky, with sort of a surreal background.
