Under Apartheid, non-whites couldn't vote. In Israel, every citizen can vote and get elected including an Arab minister and an Arab party that is part of the governing coalition. An Arab was also just appointed to their Supreme court.
Under Apartheid, non-whites weren't allowed to use the same public facilities like parks as whites. The only thing close in Israel is they allow the WAQF to extremely limit non-Muslims from visiting the area of Temple Mount/Al Aqsa.
Under Apartheid, non-white land ownership was all but banned. In Israel, anyone (including foreigners like us) can buy land. There is a chunk of land owned by the private JNF which tends to limit Arabs to short term leases but that is not a government law.
Under Apartheid, sex or marriage between races was banned. The closest in Israel is that marriages need to fall under religious authority so you would need to find a Rabbi, priest, or Imam that was willing or you can do what many Israelis do and get married some place like Cyprus. The Israeli government recognizes foreign marriages.

Seems your concern (and Amnesty) have more to do with West Bank and Gaza Palestinians who don't want to be Israel no matter how much you demand they listen to western wisdom.

Even Israel's branch of Amnesty has come out against this because it's not accurate and distracts from progress.

Israel regularly kills 10x the number of civilians in acts that fit your definition of 'terrorism'.

The Apartheid in the West Bank ruled by the PA is clear though as they outright ban Israeli Jews (and Jews in general) but freely allow Israeli Arabs to live, work, and own property there. There are definitely differences in the way Israeli citizens are treated but unlike in South Africa the vast majority of Palestinians don't want to be part of Israel the way that the ANC and others in South Africa wanted to be South African citizens.

Israel realizes that would result in massive suffering of people so even though Gaza is an enemy territory, it continues to supply aid, allow trade, and allows people to regularly enter Israel.
